Something chewing on it? (Best guess. Might be flea beetles.) Non-fatal
to the plant.

Cornell lists a bacterial spot of pepper
( http://vegetablemdonline.ppath.corne...epper_List.htm ), but those lesions are huge compared to your pictures, which look like flea beatle bites on tomato leaves. (I do not even bother to cut those off, since they are not infectious and still contribute quite a bit of photosynthesis.)
