Default covering totes w. plastic part II - heat damage?

IF I cover & duct tape my bins after reconditioning the soil, (storing them outside in the sun) but wait at least 30-45 days before transplanting my toms into the bin - do I risk heating up the soil too much & killing the micro-organisms in the soil? should they remain uncovered or loosely covered before transplanting?

I'd rather cover them now so they don't get water-logged before I plant in them.
