Default Keeping disease from affecting next year's tomatoes/peppers

I've been following the recent thread on eliminating early blight in soil and have learned that one can turn the soil under deep to keep spores from affecting next years plants. But are there some diseases where this will not work and if so, which ones?

I've planted green manure (rye grass and legumes) and that helped a great deal.
